You can't, nor can Steam. It's up to the game designers where a savegame is saved.

The only way to "prevent" this is to use junction points, but I wouldn't recommend it unless you're experienced.

-install LSE
-move savegame folder to your backup drive
-on your backup drive drag your savegame folder with your right mouse button back to the original location and click on drop here/symbolic link

If you know where the default save folder is located for a particular game or application you can use Symbolic Links to redirect it to whatever location that you want. There's a forum post on the Steam forums that might help you. You must have Windows Vista or newer (not XP) to use Symbolic Links.

I've got an external HDD where I install all my Steam games.
But I noticed some of my saves (not the games themselves) are being saved in my internal HDD instead of the external one. Take a look at some examples:
C:-Users-Merche-Documents-ARES-Profile-L1NU5.plf
C:-Users-Merche-Documents-My Games-GratuitousSpaceBattles-campaignprocess
C:-Users-Merche-Documents-SavedGames-BoDVIIPC-Breath of Death VII-AllPlayers-Save1
Let's take the last one as an example: the game it's installed in E:-Steam-steamapps-common-Breath of Death VII-BoDVIIPC.exe
These folders are only a few KBs (as I said they don't contain the whole games, only the save files) but I'd prefer to have all my Steam related content in a single place.
How can I prevent this?
