It does that because it recognises the game in your library as the standard edition (and you bought DLC separately I assume). And the library sync is trying to find the game of the year edition.
Yeah, no. Basically the API, or whatever steamgifts uses, can't recognize bundled packages so it can't check for them. Might be because they have /sub/ instead of /app/ on their link. Who knows. It's always been like that. So every GotY edition or DLC + game, or multiple game package will have the same issue.
