Flying wildlife in Boiling Point.
It was a bug, but easily the best one I've ever encountered in a game :)
Was disappointed when this was removed by a patch. Realism be damned >:(

I can't find that one I'm afraid. The game was laden with amusing bugs though.
Here's Travis, the dancing rat...

On Fallout 3. Pretty intense moment, bargaing with kids... when a bug occurs and a dog starts floating upside-down in zero gravity.
God, that raped the game experience, yet I laughed so hard... And also a bug on Destroy All Humans where you could bug people into a wall. When you tried to steal their brains, it came out of their asses.

The ending of the last Command and Conquer (I think it was 4?).

The series took such a shit turn. They should've added Scrin as playable, and give us some closure on the whole story ffs.
"omg we have this alien infestation covering the WHOLE earth ongoing for decades now and BAM! we solved it in 1-2 months! thanks, oh wow, what a great audience!"

SHOGO: Mobile Armor Division
The game is all about driving an awesome big-ass mech, and occasionally getting out of it and shoot people up on foot. It's a solid FPS games but to be fair, it had its hilarious touches all over the place, such as signs in an interrogation room saying "NO BEATING UP THE WITNESSES", guards telling you that it's their job to guard a particular door, and ordering you to "Be nice" to them, or the main character leaving this little gold when walking on a power cable above a street: "Great, now I'm a pigeon".
But the ultimate "What-in-the-name-of-fuck-were-you-thinking" moment was when a lady asked me to find her cat in a building. I also had to find a squeezy toy to get the cat, and the toy actually acts like a weapon, although I don't think it does any damage. When you aim it at an enemy, it will make some kind of pre-recorded sound, and the person will act as if they were hit by something. Neutral NPCs won't become hostile afterwards but what the blistering fuck man... This game is slowly becoming my new Deadly Premonition.
Also as of note is how stupid it is at times, may I say, brutally stupid. There's a child NPC in one level, and we all know how Skyrim won't let you kill children and all, right? Well, SHOGO doesn't fuck around, you can freaking gib the little girl if you so desire, and none of the NPCs will ever care about it (NOTE: her dad will stand by her like nothing ever happened). Even worse, at certain points the game will force you to kill innocents only because they're begging for their lives right in front of a switch you'll need activated (by walking into them of course). Worst of all, one of the ally NPCs that come with you is a freaking psychopath. Once I was strolling through a room of neutral NPCs begging for their lives and this crazy woman (my AI partner) started shooting them up with her shotgun, one by one, SLOWLY. Jesus... Oh, and remember the little girl? Yeah, she tore her in 2 with the shotgun.

Free Space 2.
After destruction of an aliens Main Battleship the size of a city I go to a recon mission to a alien controlled start system and I see dozens on massive ships just like it jump in, jump out... jump in, jump out of the system. Full blown victory dance turns into I am so dead moment.
